Firefly's revealed as the mysterious Red Ninja Warlord from issue 124 and gets the drop on both the Joes and Cobra agents by capturing them all to brainwash to his will via a brainwave scanner. We also learn how he escaped the freighter he was trapped in alongside everyone else in issue #98 by Cobra Commander. Also revealed is Firefly's origins, as he was originally recruited by the Commander in flashbacks to assassinate Snake Eyes, and how Zartan was later brought in to complete the job after Firefly witnesses a ninja challenge involving Snake Eyes showing he would've been no match for him

As the Joes meet up with Joe again in New York, the Commander plots to take over the laser system run by Joe and Jane. He does but only temporarily, so as to launch a laser beam towards a cargo ship carrying drugs to Broca Beach by the Headman and his Headhunters, which hits dead on, destroying the ship. The Commander then escapes undetected, and plots to really get the Joes bad, no more fooling around.

Hawk and Lady Jaye are arranging transportation to get the Joes and themselves out of Borovia at a train station when a riot ensues. Hawk is accidentally mistaken for the former regime's secret police (currently in power) and is shot by rebels, and the White Clown and Magda help them to escape from the secret police. Meanwhile, as Firefly brainwashes the ninjas he captured, he learns the Pit III's location and attempts to sell it to the Commander, plotting global conquest inside the Cobra Consulate in New york, with his eye towards Eastern Europe and the former U.S.S.R. territories this time.

The Commander is defeated by the Joes, but retreats so as to sell his new anti-radar system, which allowed him to attack the Pit III so easily. Meanwhile, as he retreats back to Cobra Island, Firefly has taken over, but the Joes' Ninja Force leave, having freed themselves from Firefly's brainwashing thanks to Snake-Eyes's Arashikage ninja training, and when he arrives and wonders why no pomp and circumstance for him, he sees Firefly atop his headquarters. He then tells him he can keep the captured Zarana and Cesspool, but The Joes back at the Pit III have other plans for that system.

As Snake-eyes confronts Firefly, he has gathered all of the still-living Red Ninjas into a Scorpion battle stance perfected by the Arashikage Clan, with Firefy as its stinger, ready to attack him in this 'unbeatable' formation. As Snake-Eyes faces off vs. Firefly and his brainwashed Red ninjas, the Joes face off vs. the B.A.T.S. and Slice and Dice. Snake-Eyes frees Slice, Dice, and the Red ninjas from Firefly's control, and they turn on Firefly himself, as the B.A.T.S. are also destroyed by the Joes. The Joes then leave the island as Firefly deals with his no longer brainwashed cohorts.
