During one of the annual get-togethers between the JLA and JSA, the Secret Society of Super-Villains, led by the Ultra-Humanite, plot to capture 10 heroes (5 each from each group), using the foes who know them best. If successful, this would eliminate all heroes from either Earth-1 or Earth-2 when the next cosmic wave cycle hits.

The Ultra-Humanite is pleased that the other 9 heroes are rounded up by the Secret Society on Earths 1 and 2 by their foes and placed in suspended-animation containers in limbo. He then goes to capture his longtime arch-foe, The Earth-2 Superman, whom he succeeds in capturing and places in the last open container. Soon his plan will be completed and he will rule over Earth-2 (minus its heroes) alongside the other Earth-2 Society members.

As Earth-2 begins to lose all of their heroes (save the ones in limbo in the suspended-animation chambers), the Earth-1 Secret Society members wonder why it happened there. They slowly realize they were duped by Ultra, who knew what would really happen. As they attack him, the master villain sends them back to Earth-1, and stranded there, their only chance is to get back to limbo and free the 10 heroes. Released, the heroes then defeat all of the Society members and Ultra is sent into limbo with everything returning as it was.

As the JLA is about to greet the JSA via the transmatter machine they use to travel between Earth-1 and Earth-2, they're suddenly surprised by the appearance of the Crime Syndicate, who they believed were still in their limbo prison. The JLA then travel to Earth-2 to investigate what happened to their friends. There they find the world was taken over by Per Degaton in 1942. They then travel back in time alongside their JSA allies (freed from the Syndicate's prison) to 1942 where they meet the All-Stars in the JSA's original headquarters.

Per Degaton has once again regained his memories in 1947, and decides this time he will not fail to conquer Earth-2, this time by going into the past to 1942. His plan: use the Crime Syndicate to steal nuclear weapons from Earth-Prime circa 1962 from Cuba during the Cuban Missile Crisis (which in turn caused that world to have a nuclear war) to use for his purposes. Meanwhile, the All-Stars meet up with the JLA and JSA and learn of Earth-Prime's fate in 1962 from them, and pledge to help out.
