Again the Anachronids interrupt the race, and Superman and The Flash find themselves back in the hands of the Phantom Zone criminals. The villains reveal that they are responsible for the creation of the Anachronids, which are intended to disrupt time and destroy the barrier between the Phantom Zone and the rest of the universe. But Superman and The Flash stop their plans and head home.

The warring alien races the Volkir and the Zelkot come to Earth in pursuit of Zelkot Iylar who hopes to travel through time and prevent the aliens' war from ever beginning. The Zelkot threaten to destroy Earth if The Flash does not help Iylar complete his mission. But after The Flash heads off after Iylar, the Volkir convince Superman to stop Iylar or he will change history and Krypton will explode eons earlier than it did.

In the 25th century, Superman secretly helps Flash deal with Professor Zoom, before the two head off again across time after Iylar, who is trying to reach the past and end an alien civil war before it began. Flash wants to make sure Iylar makes it through time, so that the Zelkot do not destroy Earth. Superman wants to ensure the war begins so that the Volkir visit Earth in the past and seed life on it. After a number of stops across time, Superman and Flash catch up to Iylar, stop him from preventing the war, and neutralize the aliens' threat against the Earth in the present.
