Supergirl is now Claire Connors, new at Guggenheim High School. A geek group invites her to sit with them at lunch. She flashes back to harassment on Krypton as part of the El family. Later, she asks advice from Wonder Girl while fighting Monsieur Mallah. Becky hears Drew asking Supergirl out and invites her to a sleepover. Supergirl invites Sarah but the girls embarrass Sarah. Next day, Becky apologizes but posts things on the internet. Sarah pranks Supergirl and Becky tells her to stay away from her boy Drew. After confrontation with a "cool kid", she takes off her wig and flies away.

Kara attends a rave with a superhero theme and enjoys herself. Suddenly, the wall blows in, as a result of a fight between Terra and an Empathosaur. She reluctantly joins the fight, but the creature senses her emotions, and causes her to flee temporarily. But she returns and fights, even when the creature confronts her with images of her father. Together with Terra, they defeat the creature, returning it to the earth. Supergirl is somewhat intimidated by Terra, who seems to have her act together. Later, she discusses this all with Boomer, who invites her out for a night on the town.

Supergirl and Grace are undercover raiding a yacht. They expose super-powered pirates but are shanghaied into the crew. Kara turns down some sashimi-like food that apparently gives power. She finds a mermaid-like creature with hunks of flesh missing, who asks to be killed to make it stop. Kara flashes back to Krypton where her mother asked to be killed, which she did. Grace, busy fighting the pirates, asks Kara to kill the creature. She can't and is stabbed by the lead pirate. Grace kills the creature, ending the pirates' powers. Before they kill Kara, she is rescued by a new hero, Power Boy.

Kara awakens in S.T.A.R. labs, now healed from her injuries. Lois visits and says she needs to talk to Clark. Then Power Boy visits and as they tackle a hurricane in Mexico, they get to know each other. Dark Angel coordinates with Cassandra to have Kara attacked. Kara talks with Wonder Girl, then Power Boy invites her out again. They are attacked by Gakidou and Sakki the Hate Furnace, the latter who senses Kara's anger, which causes her to flashback to when Clark was powerless after Infinite Crisis, and she thought of killing him. Kara defeats them and she and Power Boy hug.

Supergirl and Power Boy patrol together, kiss, and go to her apartment. She leaves to find who's trying to kill her. Power Boy then hears a message from Boomer that he is badly hurt. At the Batcave computer, Supergirl learns Cassandra and the League of Assassins are trying to kill her. She confronts them and Cassandra attacks with red sun swords. But Kara suddenly grows crystal spines, stabbing Batgirl. The spines just as quickly disappear. Dark Angel (who hired Cassandra) observes all. Back at his place, by a wall covered with Supergirl photos, Power Boy takes a call from her asking for help.

Supergirl and Power Boy have a big make-out session. She hears Boomer awaken in the hospital and rushes to him. Power Boy objects, they fight, and he takes her back to his place. She awakens in strength dampeners and he explains his origins on Apokolips. He became obsessed with her there, and followed her back to Earth. She rejects him, breaks the dampeners, and burns him with her heat vision. He uses a Father Box to flee but she tracks him down, smashing the Box. It starts to erupt, so she throws it into the sun, but not soon enough. Meanwhile, Dark Angel has hired Felix Faust for her plans.

After Supergirl collapses, "Zor-El" tells her the "true" story. Zor-El disagreed with his brother's use of the Phantom Zone and then discovered that Kryptonians have been infected by something from the Zone. He approached his brother for help to close the Zone, but Jor-El now knows that Krypton will soon explode. Jor-El gives Zor-El plans for a rocket to escape Krypton, and tells him that they plan to send baby Kal-El away. The phantoms infect Zor-El's wife, and Kara is forced to kill her, so Zor-El decides that he must send Kara to kill the last Kryptonian, Kal-El.

Kara imagines what it is like to be on Earth that is infected by the phantoms from the Zone during her absence in space. The sun has turned red, and all her friends are attacking her. She uses the crystals from her body to protect herself, and cures Robin by stabbing him with one. He tells her to look for Superman. They meet, and discuss the problem, deciding that the only way to end it is for Kara to kill him with a crystal. But they are interrupted when another Supergirl appears, who claims to be the real one.

The new Supergirl, claiming to be the real Supergirl, appears. She asks that Kara step aside, so she can make things right. Kara agrees, and is absorbed by the "real" Supergirl, but then she shatters, revealing Kara underneath. Kara realizes that Dark Angel has been testing her. They fight, but Dark Angel is stopped by a Monitor. He reassigns Dark Angel and tells Kara what she was seeing was a test of those who were supposed to have died in the Crisis in order to ensure their place in this world. But he also tells her the memories of her journey to Earth are true and that she should "go live."

Pariah confronts Supergirl, who’s still in space. He tells her he is drawn to catastrophic events, and he was brought back from death by Dark Angel to generate the illusion of what could happen with the phantoms on Earth. He tells her that she will be the key to future events, including an upcoming great disaster. He then leaves her with hope. She finally returns to Earth, and discusses things with Boomer, Grace, Cassie, Power Girl, Streaky, and Sarah. She even gets flowers from Power Boy, but still hates him. She finally gets the courage to have a talk with Clark.
