In the 31st century, Cosmic Boy, Lightning Lad, and Saturn Girl dig their way into the Batcave, looking for evidence that Krypton existed. The new Justice League, rejected Legion applicants, find them and fight, overcoming them. Superman is briefed by his Legion colleagues and discovers what's been going on. Earth-Man, the leader of the Justice League, imprisons the newly-captured Legionnaires, and absorbs their powers, revealing that he has many more Legionnaires held in stasis. Superman wants to track down Brainiac 5, and his team goes to an alien holding camp to do so.

The members of the Justice League were all former Legion rejects pre-Crisis, having been rejected in Adventure Comics #301, 320, 323, 331, and Superboy #218. Miss Niwtyn's full name is Ethel Lyn Niwtyn, also known as another reject, Eye-Ful Ethel. The Superman hologram on page 16 is an homage to Superman (DC, 1939 series) #1.

Earth-Man and his Justice League discover that Superman has returned. Superman and his colleagues attack an alien holding camp, trying to find Brainac 5. Dawnstar discovers that Brainy has teleported back to Colu. They free Polar Boy, and escape to their underground headquarters. They send off-planet the other aliens they rescued, but Earth-Man, using Saturn Girl's stolen powers, tracks them, and he and the Justice League attack. Superman's team is placed in a shuttle while the others battle. They go to Colu, but are captured by the intelligence collection of Colu, led by Brainiac 5.

In the 31st century, Brainiac 5 has captured some of the Legionnaires including Superman. After dismissing the guards, he reveals that he's been trying to hold off an invasion of Earth by the United Planets. He also reveals that they have a plant who is close to the Justice League. The insider has tracked down one other captured Legionnaire, powering a machine. But she is discovered by Earth-Man and revealed to be Chameleon Girl. Brainy is discovered aiding the Legionnaires and must leave with them, which means without his interference, the war will start in four hours.

As Superman and his Legion colleagues return to Earth, he decides to call in the Legion of Substitute-Heroes to run interference for them. They do, attacking Justice League headquarters with a space bus. Meanwhile, Superman's team sneaks in, and find the missing Legionnaires, along with the crystal tablet that proclaimed that Superman was human, and it appears genuine. They also find Sun Boy, and discover the machine he's attached to has changed the sun's color. They also find Chameleon Girl, but as she gets close, they discover that it's really Earth-Man, who attacks them. Earth-Man confronts Superman, whom he hates for being accepted by the Legion when he wasn't. They fight, which Earth-Man gains the upper hand with all the Legionnaires stolen powers versus a powerless Superman. But Superman takes the fight "outside", to Earth orbit.

As the fight in Justice League headquarters continues, Earth-Man pushes a powerless Superman toward Earth, protected only by his flight ring. Superman's Legion colleagues free Chameleon Girl, and unhook Sun Boy from the machine. But the sun won't change until Sun Boy is awakened, which falls to Chameleon Girl. Earth-Man has destroyed Superman's flight ring in low Earth orbit, pushing him to plunge into the sidewalk in front of the old Legion headquarters. But as he approaches, the sun turns back to yellow, and he gets his powers back. He frees some aliens that were just rounded up, and scolds an officer for imprisoning them. But Earth-Man arrives, and uses the stolen Legionnaires powers to fight Superman. But the rest of the Legion arrives, and join the battle. Superman delivers the final blow, knocking out Earth-Man. He and the Legion then confront the invasion force, and convince them to stand down. As the Legion gets ready to return Superman to his time, he reminisces about the first time they did so, and he remembers not feeling so alone anymore.
