Heroes and villains each find themselves in spaceships. They witness the creation of Battleworld. The Beyonder tells them that their goal is to defeat their enemies and their wildest dreams will come true. Galactus and Doom fly off to confront the Beyonder but are repulsed. The heroes are transported to the planet and turn on Magneto. The villains are also moved to Battleworld and Doom tries to reason with them concerning the Beyonder's wishes. When no one is willing to listen, he flies off to talk to Reed but is shot down by Kang. The heroes reach Doom but get blasted.

The heroes and villains engage in their first battle of the Secret War and the heroes win and take prisoners. Doom uses the time the villains are engaged to invade their base and revive Ultron to do his bidding. When the remaining villains return, they find Doom waiting and grudgingly agree to let him be their leader. The heroes find a base of their own only to have it invaded by Magneto who makes off with the Wasp. The Thing reverts to his human form as Ben Grimm.

While a storm rages across Battleworld, the Wasp cozies up to her captor, Magneto. The Hulk secretly fears that his intellect is fading. Spider-Man overhears the X-Men planning to leave and join Magneto and whips the mutants good until Xavier wipes his memory. With their forces dwindled, Doom creates two new allies for the coming war. Thor revives the Enchantress and the two head off to chat. When dawn breaks, the Hulk drops the ball on sentry duty and the heroes are unprepared for an assault on their base by the villains who quickly gain the upper hand.

The villains defeat the heroes in battle, rescue their captured comrades and destroy their base. While trying to impress Volcana, Molecule Man drops a mountain range on our heroes. Thor and the Enchantress return to find the villains victorious and Thor is attacked. The X-Men join forces with Magneto and the Wasp uses the distraction to escape. Torch and Captain Marvel channel their powers through Iron Man and blast themselves out from under the mountain range. They take refuge in an alien village where a woman heals their wounds. The village is right underneath the gaze of Galactus.

When Galactus' home ship arrives, all of the factions scramble to devise a plan to deal with this. Human Torch connects with the Zsaji. The Wrecking Crew picks on Molecule Man and Volcana. The Enchantress tries to seduce Doom. Mr. Fantastic and Magneto each try to get the attention of Galactus and are punished for their troubles. The heroes and villains battle again but the X-Men ride in to the rescue and drive the bad guys off. Colossus is badly injured and also comes into contact with the healer Zsaji. Dr. Doom sneaks onto Galactus' ship and begins to poke around.

Galactus begins assembling his equipment. The Wasp crashes her ship and ends up in a swamp with the Lizard. Dr. Doom discovers Klaw on Galactus' ship and sends him to relay a message to the villains. After Xavier mind probes the planet and learns a little of Doom's plans, he sends half of the X-Men to spy on the villains. Colossus develops feelings for Zsaji. Cyclops, Wolverine and Rogue take on Doom's small task force and Wolverine badly hurts the Molecule Man. Cyclops begins a chain reaction of volcanic eruptions. Another team of baddies show up to retrieve the Lizard and shoot the Wasp.

The heroes meet the new Spider-Woman. The Wrecker and his allies show up and throw the body of the fallen Wasp at our heroes before they take off. Zsaji can do nothing for her as she is dead. Magento and the X-Men battle the bad guys but they escape. Magneto notices that Doom is lurking on his world ship and expels him violently. She-Hulk invades Doombase to seek revenge for the death of the Wasp but is outnumbered and beaten badly. The X-Men agree to keep an eye on Galactus who has once again begun his process of eating Battleworld so the Avengers can take off and rescue She-Hulk.

The heroes invade the bad guy's base in retaliation for the death of the Wasp. They soundly trounce the bad guys and capture most of them. As they return to their base with a badly wounded She-Hulk, they discover that Wasp is not dead but was healed by Zsaji. When Spidey notices that Thor's costume has been restored, he is directed to a machine that spits out a small black ball which quickly covers him and becomes his new costume. Xavier contacts the heroes and tells them that Galactus has begun to eat Battleworld.

The X-Men reunite with the rest of the heroes as they make a last ditch effort to prevent Galactus from eating Battleworld. Spider-Man gets used to his new black costume. Dr. Doom rescues Klaw from the heroes base and begins to put his final plan into action. Weak and needing energy to continue his efforts, Galactus begins to consume his world ship.

As Galactus eats his world ship for energy, Dr. Doom uses a set of lenses he has devised from the body of Klaw to suck the energy into himself. Now supremely powerful, Doom confronts the Beyonder himself in the ultimate battle. The heroes are shaken as Battleworld begins falling apart. Just as things look hopeless, Doom arrives, proclaims he has beaten the Beyonder and assures our heroes that there is no reason to fight as the Secret War is over.

Doom says the Beyonder is dead and he has ultimate power. The villains move to the area of Battleworld that was pulled from Denver and Owen shoots the bad guys into space to return to earth. A mysterious beam invades Hulk and then Spider-Woman. Doom summons the heroes to his new tower and offers to grant their wishes but they decline. The force inhabiting Spider-Woman transfers itself to Klaw. The heroes decide that Doom with the Beyonder's powers is too dangerous to exist and choose to battle him one last time. As the last vote is cast, they are destroyed in a gigantic explosion.

The heroes are dead and Doom tries to contain the power of the Beyonder. The villains, heading back, begin to squabble. Klaw manipulates Doom to resurrect the heroes. The Beyonder sucks his power back out of Doom. Doom, Klaw and Ultron disappear. The heroes return changed to earth; Spider-Man with a black alien costume, Curt Connors cured of the Lizard, Hulk has a busted leg, Colossus has lost Zsaji, the X-Men get new costumes, Lockheed returns with another dragon, Captain America's shield is restored, and She-Hulk joins the Fantastic Four when The Thing remains on Battleworld.
