The Joes face two sea battles: one on land, the other in the air, as Cobra protects their secret plan on a small island atoll in the Gulf of mexico. Meanwhile, Fred II and three Cobra agents attempt to capture Scarlett on a Staten Island ferry, not knowing Snake-Eyes is next to her in civilian disguise. The Joes lose their cargo ship, the Jane, to the air battle, as the WHALE wins its land battle, but severely damaged to carry anyone to land. Cutter, however, saved the day by contacting the Joes' aircraft carrier, the Flagg, to pick them up afterwards during the air battle.
