In San Francisco, near the Presidio...
Clutch's memories are being trashed by the Dreadnoks and Baroness vis the Brainwave Scanner, Zartan has a conflict going on with the Blind Master, which ends with the Blind Master stabbed; Before he dies he tells Zartan that his former master, Onihashi, forgave him for what happened that day with the Hard Master, and Zartan then assumes the Blind Master's guise as a way to start anew. Snake-Eyes, Scarlett, Timber, and Jinx deal with a contingent of Red Ninjas as Storm Shadow faces off vs. the Red Ninja van driver whom he grievously wounded with an arrow in issue #85, but survived.

As one group of Joes test the new Thunderclap weapon for El Presidente in Punta Del Mucosa, another group of Joes are out to rescue captured members of both their team and the surviving Oktober Guard (most of whom were killed) from El Jefe's forces in Sierra Gordo as Voltar invades to reclaim the country for Cobra. Both teams are successful, as the the new weapon is fired at Cobra forces in pursuit from Del Mucosa towards Sierra Gordo, without sparking any type of international incident.

Meanwhile, as Snake-Eyes prepares himself in Switzerland for his full facial reconstruction, Dr. Hundtkinder faxes a photo of him to the Baroness (as a personal favor to her in terms of looking out for the Joes for her after he fixed her up), who instantly recognizes him as the one who killed her brother.

As Snake-Eyes goes into plastic surgery for his facial reconstruction, the Baroness begins her revenge. She attempts to capture him while he's recovering, but is almost stopped by Scarlett, tipped off by Hawk thanks to Zarana about her plan. Scarlett is then shot in the head at point blank range by the Baroness and left for dead, the Baroness whisking him away to the Cobra Consulate to kill him. Meanwhile, Raptor confronts Billy to tell him where his father's body is buried and who killed him.

In the subbasement of the Cobra Consulate Building, deep below the streets of New York City..
Snake-Eyes is chained up underneath the Cobra Consulate and about to be tortured by the Paine brothers, but breaks free to go after the Baroness, as Scarlett lies in a coma. Destro stops by for a surprise visit to the Baroness at the consulate as she pretends that everything is fine while she sends men to stop Snake-Eyes from getting her, while Stormy, Stalker, and Wade go to the consulate to free him as all hell's breaking loose inside. Billy and company are at the Commander's burial site as he tells them he swears to kill the man who killed his father.

Inside the Cobra Consulate Building in New York City...
Snake-Eyes and Storm Shadow mount an escape from the burning Cobra Consulate building, as Scarlett's transported for emergency surgery by the Joes. Destro and the Joes move in to help their respective sides, with Destro revealing to the Baroness that Snake-Eyes wasn't responsible for her brother's death, since Destro had arrived there alongside his father after the incident as it was being investigated and learned what truly had happened that fateful day.

In the warehouse district of Montreal...
As three Joes and the R.C.M.P. uncover Terror-Drome parts in Canada, Snake-Eyes and the other Joes are near Scarlett, whose surgery is successful. Billy and company head to Cobra Island to confront Fred VII (showing new Cobra hardware to clients), and while there Raptor proposes to Mindbender to revive the Commander as a clone, using his dead body. The Baroness decides to leave Cobra for awhile to contemplate on her life after last issue's events, and Destro follows her proclaiming his love for her, as well as giving up being in charge of M.A.R.S. industries for awhile and being a Cobra ally.

A remote lake in the Abitibi Territory of Northern Quebec...
With the Joes still in Canada, Fred VII and company in Denver dig up the Commander's remains, but only a bloodied shirt is found. The real deal arrives and explains how he survived Fred's shot from behind, thanks to his truly loyal C.G.'s fixing him up. While recovering, he began to reamass his fortune, and now arrives with Fred and company to bury them alive in the landlocked freighter on Cobra Island, taking leadership once more. Meanwhile, Hawk and Hollingsworth are called by the Jugglers to discuss disbanding the team, given Cobra's a legit organization now, as the Dreadnoks are freed.

Inside the landlocked frighter on Cobra Island...
While Mutt and Spirit visit Mutt's Uncle, Jeff, in Millville, the Commander plans to invade there and make it another base of operations for Cobra. Zarana gives him the means to attack the Pit III using Clutch and Rock N Roll, still under Cobra's control subconsciously, while Roxy and Tiff stumble onto the Pit III's location, and are taken underground by the Joes, unaware of what's to come as a Python Conquest jet hovers above with Zarana ready to send the signal to the two Joes to destroy the Pit.

The Commander invades Millville and places everyone under the Brainwave Scanner. When the two Joes, alongside another resident who wasn't placed under the Scanner, attempt to contact Uncle Jeff, so as to escape and warn the Joes, Mutt's brainwashed uncle takes them into Cobra custody. Meanwhile, Zarana, alongside Python Patrol, sends a signal to the two brainwashed Joes to destroy the Pit III, with Roxy and Tiff inside, failing because of their inner morals stopping them. Zarana escapes from the pursuing Joes into the desert using a Python Patrol uniform.
