The Time Trapper plucks Superboy-Prime from the timestream and sends him to the 31st century. At the same time, R. J. Brande joins the Legion founders in making a call for unity before the United Planets Council and is shot by Leland McCauley. Meanwhile, other Legionnaires retrieve Mon-El from the Phantom Zone and try to bring Sun Boy back into the fold. Having learned of the Legion of Super-Villains, Superboy-Prime heads to Takron Galtos to enlist them as allies. The Legion calls on Superman, who vows to redeem Superboy-Prime, but Brainiac 5 makes plans to bring in two reinforcement Legions.

A group of Legionnaires and Green Lantern Rond Vidar rescue the White Witch from Mordru just as Superboy-Prime arrives with the entire Legion of Super-Villains to enlist Mordru’s aid. After sending the Legionnaires home, Rond makes a last stand, his ring leaving his lifeless body for Oa. Brainiac 5 splits the Legion into teams: the first faces Superboy-Prime and his allies; the second goes to JLA headquarters to find a mystical artifact; another team heads to the Time Institute to commandeer a space bubble; and a fourth team takes Rond's body to Oa where they are greeted by Sodam Yat.

Shadow Lass and Mon-El light the fire under Sodam Yat, then head to Earth and the battle between Superboy-Prime's Legion of Super-Villains and the Legion of Super-Heroes. The battle is joined first, however, by the Legions of two other universes. Meanwhile, the team on the mission to the past retrieves a hair from Lex Luthor. Taking a select group of Legionnaires to headquarters, Brainiac 5 relates the story of the first time these three Legions met. Getting wind of what Brainiac 5 is really up to, Superboy-Prime heads to Legion HQ just in time to witness the return of Bart Allen, Kid Flash.

Andromeda calls M'Onel by his earlier codename, Valor. The first meeting of the 3 Legions has not yet been told in full. From the Legionnaires involved it must have occurred near the end of the Legion's run in Adventure or during its run in Action, and involved the other Legions early in their histories, as James Cullen (of Earth-247) and Dream Girl (of Earth-Prime) are alive.

In the present, Starman digs up a body from a grave marked with the name Kent. Back in the future, Kid Flash joins the fight against Superboy-Prime. From the fight, the Time Trapper snatches the Legion founders and Superman and takes them to the end of time. Back in the 31st century, Brainiac 5 takes a select group to Superman's fortress where they meet Polar Boy's team. Prime arrives, but the Legionnaires delay him long enough for Brainiac 5 to revive Superboy. At the end of time, however, the Time Trapper assures his audience that he knows how this war will end because he is Superboy-Prime.

While Superboy leads the charge against Superboy-Prime in the 31st century, Superman and the Legion founders fight the Time Trapper at the end of time. Tapping into the unique properties at the end of time, the founders bring in Legionnaires from many different timelines and alternate realities to help them. As the tide turns against the Legion of Super-Villains in the 31st century, the founders and Superman bring the Time Trapper there, where Superboy-Prime, enraged at the Time Trapper's claim to be his future self, knocks the Trapper out of existence, which sends Prime back to his old life.
