The second hardcover series is divided into separate character or groups and titled such as Marvel Masterworks: Captain America and Marvel Masterworks: The Mighty Thor, each of which has multiple volumes and is numbered sequentially. The Marvel Masterworks: The Fantastic Four (2003 series) was published with a regular dustjacket (Silver Edition) and a variant dustjacket (Classic Edition). The Silver Editions are numbered sequentially, while the Classic Edition keep and continue the numbering from the Marvel Masterworks (1987 series). The Direct Limited Collector's Edition (Classic Edition) covers have the letters "BY" in uppercase.

The Marvel Masterworks: The Fantastic Four (2009 series) is a trade paperback version of the hardcover Marvel Masterworks: The Fantastic Four Marvel (2003 series), with new covers for the sequentially number issues and a Direct Limited Collector's Edition (Classic Edition) cover keeping and continuing the numbering from the Marvel Masterworks (1987 series). The Direct Limited Collector's Edition (Classic Edition) volumes have a note on the back cover as to the number of copies.
