When a woman opens an ancient book, she releases the Queen of Fables, who immediately sets off in search of "the fairest of them all" -- Wonder Woman -- turning Manhattan in the dark forest of fairy tales. As soon as the JLA enters the forest, the Queen separates Wonder Woman from her teammates, and the remaining members split up into pairs to search for her. While Plastic Man and Martian Manhunter find themselves trapped in the gingerbread cottage from Hansel and Gretel, Green Lantern and Flash find Wonder Woman asleep in a glass coffin.

Aquaman and Superman join Flash and Green Lantern, and Aquaman's kiss revives the sleeping beauty Wonder Woman. After they all rescue Plastic Man and Martian Manhunter, Batman surprises the gathered heroes and sends the JLA into the book containing the Queen's land of fables. There they meets the Huntsman who tells how years ago sorcerers banished the Queen and her minions to Earth, where she tortured the commonfolk until her step-daughter Snow White turned the Queen into fiction by mystically trapping her in a book. With this knowledge, the JLA return to Manhattan to re-imprison the Queen.

The JLA plan to force the Queen back into the book in which she was previously trapped, but find Manhattan overrun with storybook creatures and the Queen occupying Wonder Woman's Wonderdome. Using her lasso of truth, Wonder Woman forces the Queen to see the world as it is, a world of technology and discovery, not the land of fantasy she once knew. Shattered, the Queen tries to return to the realm of fairy tales in the mystical book, where she can retain some semblance of power, but Flash tricks her, and traps her in a book completely lacking in imagination.

Superman tells Batman about the effect the distrust he brought into the JLA had on a recent case. The members split up to handle three emergencies and all met Dr. Destiny. When they realized that they faced Destiny’s dream self who had brought dream logic to the waking world, the Manhunter put them to sleep and as a team they forced Dr. Destiny to wake up and swap places with his dream self. Convinced, Batman summons the JLA and he and Superman greet them in their civilian guises to restore their trust. As the other JLAers with secret identities change to theirs, the Batman enters the cave.

All six JLAers with secret identities come face to face with people who are apparently them in their civilian IDs. When J'onn J'onzz verifies that they are in fact who they believe they are, the civilians return to their lives while the heroes deal with a homeless man with god-like powers. Though the heroes easily handle the situation, their other identities are not as easily adjusting to life without super-powers.

As the heroes and their alter egos drift further apart, a horrific version of Metamorpho comes to life to reunite with his son Joey Stagg. While trying to protect the Stagg family, the JLA encounter The Cathexis who inform them that a sentient energy from their dimension called ID is loose in the JLA's dimension and has granted Joey's wish for his father's return. Once Joey wishes his father away, The Cathexis suggest that not only is ID responsible for many of the strange occurrences around the globe but that it is also responsible for separating their private selves from their hero selves.

Eel O'Brian tries to use the ID to reunify the Leaguers, but he is only partially successful. The Cathexis turn Aquaman into a real fish-man and separate Wonder Woman's soul from her clay body, but when they do they unleash the spirit of truth that is her essence, by which she makes the partially merged Leaguers acknowledge that they are only parts of a whole, and they become unified again. Flash uses ID to restore Aquaman and convert The Cathexis into something the League can easily handle.
